With what they had written, they could've made it canon that Jon was using Dany and that there was a Jonsa undercurrant, but never explored. Barely anything needed changing from the existing material. However, the understanding of character motivations would have changed the overall perception of the final 2 seasons.
Daenerys knew the truth before she even asked Jon in the fireplace scene... That he never loved her and he was just afraid. She wasn't surprised at all. "Alright then. Let it be fear." Just a chilling acceptance of it all. I think she wanted her suspicions confirmed to justify her following actions.

Despite a very heartfelt reunion with his family, he later spent no time with them and made no attempt to help her get to know them which is odd to say the least
Almost as if he didn’t want them to get to know one another
He refuses to take sides when she complains about Sansa. (I know we mostly see this from our Sansa fan perspective, that he never defends her, but see it from Dany’s perspective. He never agrees with Dany either. He doesn’t actually pick her side. He mostly stays neutral which is fishy since he doesn’t even seem to like his sister.)

Every time she threatens and/or complains about Sansa, affections or “my queen!!” follows
Once he learned who he was, he didn’t come to Dany instantly which a loyal person would’ve, but instead avoided her all day until she sought him out
The moment the NK was defeated, he suddenly started hanging out with his friends and Sansa and was actually laughing and smiling and relaxing and being a whole different person
He even turned his back to Dany and ignored her most of the evening, which again is very suspicious behavior

The guy who doesn’t give a shit about titles constantly uses her title to show how submissive he is

So he picked his family–he picked Sansa–over her after all. Even though he gives Dany no reason whatsoever to think he’s close with them. He avoids them! He never talks about them!

Yeah, it had to add up for her eventually. Perhaps she didn’t know for sure but she must’ve suspected it. Wanted confirmation. And Jon’s reactions and actions in that scene gave her the answer.
